Liverpool striker Mohamed Salah opened the scoring for the Egyptians but but a late leveler from Dijon's Arnold Bouka Moutou took the scenario down to the final match of qualifying.
However a penalty at the death saw Egypt through, with the Reds star stepping up for his country.
The win puts Egypt four points ahead of second-placed Uganda in African qualifying's Group E with just one match remaining.
