The Frenchman replaced Olivier Giroud early in Arsenal's 1-0 defeat to Chelsea on Sunday after Per Mertesacker was shown a red card, with defender Gabriel brought on in place of the attacker to reinforce the Gunners' backline.
Giroud appeared unhappy at being taken off, but Wenger has said his players are in no position to question his decisions.
"It is not up to the players to like it or not," he told a news conference.
"The players are not there to agree or disagree with my decisions. They have to adapt and to accept the decisions that I make.
"All the rest we will keep internal. We have moved on."
Giroud has been a key figure for Arsenal in 2015-16 and has already netted 18 goals from 32 appearances in all competitions.
The 29-year-old sits joint sixth in the Premier League scoring charts with 12 strikes, trailing leader Jamie Vardy by four goals.
