The northern Portugal team said it had come to a mutual agreement with the Portuguese coach, a 43-year-old former goalkeeper at the club.
Porto won nine league titles between 2003-13 as well as enjoying European success in winning the 2004 Champions League and two UEFA Cup/Europa League trophies
Nuno ended his playing career in 2010 before taking up his first coaching post at Rio Ave two years later.
He also coached Valencia in Spain for more than a year.
