Chalmers moved into 39 points, six ahead of Ben Martin (16) and Gary Woodland (11) heading into the final round.
The 42-year-old started with a bogey before three birdies, but he finished strongly – picking up shots on five of his last six holes.
Martin Laird slipped back to fourth on 28 points, while Steve Wheatcroft and Will MacKenzie are on 27 and 26 respectively.
The Barracuda Championship is the only PGA Tour event using the modified stableford system, with the added incentive of an Open Championship spot also up for grabs.
