The 23-year-old -- an inspired selection by former Scotland coach Vern Cotter who plucked him from Super Rugby franchise the Stormers -- will undergo surgery on the injury in London and is likely to be out for five months.
Jones, who was born in Scotland but thus far has played all his senior club rugby in South Africa where he moved after school to teach, looks set to also miss Scotland's close season tour as well.
Jones, who played in all five of Scotland's Six Nations matches which saw then finish fourth, will play for Glasgow Warriors next season on a two-year deal.
