A 1-1 draw after 90 minutes and extra-time, Mali progressed to the semi-final with a penalty shoot-out victory.
Julian Brandt gave Germany the lead in the 38th minute with a volley from the edge of the area that skipped the turf into the bottom area.
After starting the second half brightly, Mali had the chance for an equaliser after a penalty was handed to them from a foul on Jeremy Dudiak but Djigui Diarra's spot kick was saved.
Two minutes later however, they got a deserved goal.
A foul on the left flank gave Youssouf Kone the chance to swing a cross into the German area and Souleymane Coulibaly met it perfectly for the equaliser.
In other results, Brazil beat Portugal on penalties after a 0-0 while the United States of America lost via a penalty shoot-out to Serbia.
Another African team, Senegal are also in the semi-finals after a 1-0 win over Uzbekistan.
